Easily explained -- false negatives are much more common than false positives for the kind of tests he had. Of course Musk is smart enough to figure this out, so he's just trolling as usual. Too bad his trolling could actually do some damage in this case.
He's reached out to labs and learned that PCR cycles effects outcomes, see the continued conversation on twitter. (tl;dr if you cycle too many times you get false positives, citations over there)

He has also taken the longer, more accurate test, so we get to see if neg or pos are the false in this case.
