Often it appears that the stories on HN that I am most interested in reading are the ones that get flagged and quickly taken offline. I don't mean that as any sort of accusation, it just seems that automated moderation system tends to derail topics of importance due to a flood of up and down votes.

This is correct. There is a "flame war" detection mechanism that will penalize topics that get too much activity.
I run with show dead myself. You'll be surprised what ends up in the refuse bin.
